Crazy theory, you say? Totally out there? Ah, but is it really? ;)
Cassy (as Kasanda) said, “I HAVE DEFIED [time] MORE THAN ONCE AND IN MORE THAN ONE WAY IN MY LIFE.†If the cryogenics theory is correct, that still leaves (at least) one other way. What if she’s the Doctor in the TARDIS? It doesn’t seem to matter so much how many regenerations the Doctor has now, and there’s been talk of the possibilities of a future Doctor being a woman or being black – what if the Doctor decided to cover both in one go? ;)
We also know Cassy didn't seem to possess futuretelling abilities until after meeting Hannah Seraphim (by the end of TSK it’s pretty clear she must have had them), so what if Doctor!Cassy hhad ended up in that time with no awareness of her true identity? (Hannah may have been the one who had the object that contained the Doctor.) Once Cassy found out she was the Doctor, of course then she had access to the TARDIS, and suddenly time was no longer an issue.
And now think about the key that’s with Jacob Obernewtyn’s bones. What if that key is quite literally a key - the key to the TARDIS? From what we’ve read it seems like Elspeth will have to go up into the high mountains to find Jacob’s bones, so how could she then get from there to the Red Land? How else but by finding a strange blue wooden box, and seeing the lock start glowing and finding that her new-found key opens the door? You see, it’s simple - Cassy is the Doctor. (And the TARDIS has of course been programmed to help Elspeth.)
Now we know the Doctor tries to save everyone, but we also know that sometimes certain events HAVE to happen (like the eruption of Mount Vesuvius that destroyed Pompeii) so maybe the first Great White was another of these events? But the Doctor managed to find a way to prevent a second Holocaust because she travelled all through time trying to find a way to save the world, and managed to find the Seeker. (This whole theory could also tie into the Maruman is an alien theory from Moonfair a couple of years ago. ;)) She then used the information gleaned from her travels and hid the signs for Elspeth to find. Doctor!Cassy may even have used some alien tech to make Elspeth dream of Cassy to give her the information she would need (while also – of course – hiding the truth of her own identity!).
Also D’rekta is not that dissimilar to Doctor... (No really, say them out loud if you don't believe me!)
Plus her rambling and randomness on the computermachine is not that different to the Doctor at his worst!
(Oh, and the cryogenics were necessary because the TARDIS had been stored away for its safety, and the Doctor!Cassy wasn’t able to reach the TARDIS before the Sentinal set off the weaponmachines, so she had to be put to sleep with cryogenics until it was safe to leave her refuge and return to her time machine.)
And maybe being the Doctor is why Jacob and Hannah never ended up together. If he loved her but she was a Timelord, she would live forever, but he would age and die. That's why she left - because she didn't want him to ever know who she really was. (I’m totally ignoring the Dark Road story because I can. :P)

You could pose that Maruman is a regeneration of Cassy ;) (thinking The Dark Road, where Hannah talks about "Cassy's dream cat"). So perhaps that's what she means by defying time more than once; she can regenerate :D

Clearly Eye Patch Lady is one of the weapons manufacturers of the beforetime, who was put into a Cryo sleep like Cassy and Hannah! She's declared war on the Doctor because Doctor!Cassy will bring an end to warfare on Earth and put her out of a job. By defeating the Doctor before he becomes Doctor!Cassy, her history will be rewritten and she'll be back in business!
